I am looking to add a frame bag to my bike. My derailleur and rear brake cable run along the top of the top tube and are exposed (no outer sheath). How are folks able to use the velcro attachment enclosure with this kind of setup? If I put the enclosure around the outside of the cables, is there too much friction for the cables to work? Should I put the velcro under the cables?

Run the straps under the cables and there shouldn't be any problems.  If you run them over the cables there will be added friction and the pressure of the straps against the cables will eventually start to wear away the paint on the top tube and possible damage the tube itself.

You can also just run continuous housing from shifter to the final cable housing stop (the derailleur on the rear and the seat tube braze-on for the front).  This will allow you to run the bag any way you'd like, and your shifting will be MUCH less susceptible to contamination.  On the occasion I set my bike up as a 1x9, I always use continuous housing and it works quite well, even through days of rain/mud.
